Neck Jive normally leak a lot?
My kayak fills with water pretty fast while going through any sort of whitewater. There are no holes on the hull or anywhere in the plastic and I tightened the screws that adjust the seat and doubt it is leaking through that. My kayak is a Necky Jive and even when wearing a dry top correctly (putting the skirt over the first layer of the dry top) and the second layer over, my kayak still fills up fast. I will be completely swamped with water in my boat after about 1.5-2 miles of crashing through waves. Are Necky Jives usually like this or is there a problem somewhere on my boat...I am thinking due to the amount of water getting in that it must be coming in between the cockpit and the skirt...

On my jive
I have to put liquid nail on the bolt holes. So, losen screws, liquid nail, tighten and water tight seal.

This a process of elimination question. It could be your boat is cracked (I know you said it wasn't but a small crack can be a big leak) it could be your skirt doesn't seal well or it could be your skit is worn-out and leaks thru the neoprene. figure out how to eliminate each possibility and you'll find the answer. oh it could also be a combination of a couple of things.
it sounds like a crack or a worn-out skirt to me.

do the bolts.
the jive has bolts in the bottom of crevices and it really made a difference on mine. If that doesn't work, new skirt.

Fill boat with water (with a hose) and look for leaks. Silicon works for sealing bolts too.
