Definitely pay for the shuttle, it is one of the most epic in the west (except maybe the Selway).

We got lucky and shuttled a friend's setup for the Middle Fork to the Main and then they shuttled our vehicles for us to the end. Talk about lucky.

Look into using a jet boat to shuttle you and your gear up before (or back after) the trip. Depending on your group size it might be affordable.
